I think the basic idea is that, as long as your biofuel comes from a sustainable plant crop, the carbon is being recycled from your tailpipe, into the atmosphere, back into the plant.
As opposed to petroleum, where the carbon went into a plant 65 million years ago and had been locked out of the cycle ever since.
